A new cell has a steeper discharge curve than the aged cell the fuel gauge IC was calibrated to — at around 20–30% reported charge, the actual cell voltage drops below what the modem and display controller need to sustain operation. The phone shuts down even though the OS still reports charge remaining. One full discharge cycle — draining to automatic shutdown, then charging uninterrupted to 100% — forces the coulomb counter to recalibrate against the new curve and eliminates most false shutdowns.
Phone feels warm near the battery during the first few charges
A fresh Li-Polymer cell has higher internal impedance than a broken-in cell. During the first two or three charge cycles, the charge IC works against that higher impedance, which produces more heat than you'd see on a used cell. This is normal and typically resolves by the third full charge as internal impedance drops. If the phone remains hot to the touch after the third cycle or the case deforms near the battery, stop charging and inspect the cell seating.

Why is my Galaxy A9 Pro 2016 showing a different battery percentage than I'd expect right after fitting the new cell?

Fast charging stopped working the first time I plugged in after fitting the replacement battery — is the port damaged?
The port is almost certainly fine. On the first charge cycle after a cell swap, the charge controller re-negotiates the charging protocol with the new BMS. Some replacement cells are not accepted into the high-current fast-charge mode until after the first standard charge completes. Plug into a standard 5V charger and let the phone charge fully at low current — on the next charge session, reconnect your fast charger and the protocol handshake should complete correctly.
My A9 Pro 2016 won't turn on at all after the replacement battery sat in a drawer for a few months before installation — what happened?
Li-Polymer cells self-discharge in storage, and if the cell voltage dropped below approximately 2.5V, the BMS entered a lockout state to prevent damage. In lockout, the phone will not power on and may not respond to a charger at all. Connect the phone to a low-current USB charger (a standard 5V/1A adapter, not a fast charger) and leave it for 30–60 minutes without pressing the power button — the charge IC on the phone will trickle current into the cell until the BMS exits lockout, after which normal charging resumes.
