This happens when the modem radio or display fires a high-current draw and the cell voltage drops sharply — the protection circuit reads an undervoltage event and cuts output before the fuel gauge has caught up. After that recalibration cycle, the shutdown threshold and displayed percentage will align.

A Li-ion cell in storage self-discharges slowly, and if it dropped below roughly 2.5V the BMS locked out to prevent damage to the cell.
