Run the BIOS battery learn cycle once and the reported value will update to reflect the new cell.

The new battery charges to 100% on first use, but by the third or fourth cycle it only reaches 80% — why?

This is a BIOS-controlled charge limit, not a cell fault. The Portege 3500 firmware monitors charge cycles and can apply a conservative upper threshold if it detects what it interprets as an ageing pattern from incomplete calibration data. The fix is to complete two full discharge-to-hibernate cycles with uninterrupted charges to 100% so the BIOS learn cycle anchors correctly to the new cell. Once the learn cycle completes, the 80% ceiling lifts and the battery charges to its full rated capacity.
