Why the S2x reports wrong battery percentage after a cell swap

The OS reads from that IC, so it reports whatever the IC calculates, not what the cell is actually doing. One full discharge-charge cycle writes a new reference point into the coulomb counter and closes the gap. After that cycle, percentage accuracy returns to normal.
Sudden shutdown at 20–30% on the replacement cell
This happens when the cell voltage drops below the modem or display load threshold before the fuel gauge IC expects it to. A fresh cell sometimes has a steeper voltage cliff in the lower charge range than the IC's stored curve predicts, so the phone cuts out at what still looks like 20–30% remaining. It is not a faulty cell — it is the IC recalibrating. Let the phone shut down on its own, charge it fully without interruption, and repeat once more. After two full cycles the coulomb counter re-maps the low-end voltage behaviour and shutdowns stop occurring above 10%.

The S2x won't power on at all after sitting in a drawer for months — is the battery dead?
Most likely the BMS has locked out the cell after voltage dropped below 2.5V during storage. A standard charger will not wake it because the BMS blocks charge input at that voltage floor. Connect the phone to a wall charger — not a PC USB port — and leave it for at least 20 minutes without pressing the power button. The charge IC on the S2x can trickle current past the BMS lockout at low voltage; once the cell climbs above 3.0V the BMS re-enables normal charge and the phone will boot.
Fast charging stopped working the first time I plugged in the replacement battery — was it working before?
Yes, and it will again after the first full cycle. The USB charge protocol on the S2x negotiates current with the BMS; a new cell with higher impedance causes the charge IC to drop back to standard 5V input on the first connection as a protection measure. Run one complete discharge down to automatic shutdown and then charge fully at standard rate. On the second charge cycle the BMS impedance reading is lower and the charge IC accepts the higher current rate again.
The phone feels warm near the battery while charging a new replacement cell — is that normal?
It is expected on the first few charge cycles. A new Li-ion cell has higher internal impedance than a broken-in cell, and the charge IC dissipates more energy as heat while pushing current into it. The warmth should stay below 40°C to the touch; if the back of the phone becomes hot enough to be uncomfortable, disconnect and let it cool before continuing. After two or three full charge cycles the impedance drops, the charge IC works less hard, and the warmth during charging reduces noticeably.
