The Kindle's firmware reads the cell voltage on first boot and compares it against a calibrated threshold. A cell at storage voltage reads as low to the firmware, triggering the warning. This is not a fault — charge the device to 100% in one uninterrupted session and the warning clears. The percentage display will also stabilise after that first full charge cycle.

WiFi sync is draining this battery much faster than I expected — is the cell underperforming?

WiFi draw on the Kindle Paperwhite 2014 is significantly higher than e-ink display refresh — the radio pulls a sustained current the 1600mAh cell feels. If automatic sync is set to run in the background, the cell depletes faster than reading-only use suggests it should.
