This is a calibration mismatch, not a faulty battery. One full discharge-charge cycle resets the fuel gauge's learned curve. After that cycle, the percentage readout and actual cutoff voltage align correctly.
Phone won't power on after the replacement cell sat in storage
Li-ion cells ship at a partial state of charge and continue to self-discharge in storage. If the cell voltage has dropped below approximately 2.5V, the BMS enters a lockout state and will not pass current to the phone. Connect the phone to a wall charger — not a PC USB port — and leave it for 15–20 minutes without attempting to power on. The charge IC will trickle current into the cell until it clears the BMS lockout threshold, at which point normal charging resumes.

My HTC Kii 100 gets noticeably warm near the battery during the first few charges after a replacement — is that normal?
A fresh cell has higher internal impedance than a cell that has been through several cycles. The charge IC pushes the same current into higher resistance, which produces more heat in those first cycles. Warmth — not hot — during charging on a new cell is within normal range. After three to five full cycles, impedance drops and the warmth reduces.
