USB-PD fast charge not activating on the first cycle after replacement
On the first charge after a cell swap, the charge IC may not negotiate the fast charge protocol correctly. The BMS on a new, uncalibrated cell defaults to a conservative current limit until the fuel gauge IC has a baseline curve to work from. Plug in with the original cable and charger, let the phone complete a full slow charge to 100%, then allow it to discharge to under 10% before charging again. After that cycle, fast charging typically resumes at the rated current.

Run one full discharge down to auto-shutdown, then charge uninterrupted to 100% without fast charging enabled, and the shutdowns should stop.
The battery percentage on my Note 9T jumps around erratically after I replaced the BM54 — what causes that?
The fuel gauge IC uses a stored discharge profile from the previous cell to estimate state-of-charge. When you install a new cell with a different impedance curve, the coulomb counter loses accuracy and the percentage reading drifts or jumps. This is not a hardware fault. Complete one full uninterrupted discharge-to-shutdown followed by a full charge to 100%, and the IC will rebuild its reference curve against the new BM54 cell.
The phone feels warm near the battery during the first few charges after fitting the BM54 — should I stop charging?
Mild warmth on the first one or two cycles is normal. A new lithium-polymer cell has slightly higher internal impedance than a broken-in cell, so the charge IC dissipates a little more energy as heat while pushing current into it. The temperature should drop noticeably after the second or third full cycle as the cell's impedance settles. If the phone becomes hot to the touch or charge stops before 100%, disconnect immediately and check that the connector is fully seated at both the cell and board contacts.
