Why does Windows show a different Wh rating for this battery than what's listed in the specs?

The Wh figure Windows reads comes from the cell's EEPROM, which stores the rated design capacity. The actual measured capacity after calibration may differ slightly because the fuel gauge IC calculates Wh from live voltage and current data rather than the fixed EEPROM value. This discrepancy is normal for the first few cycles. After two full discharge-and-charge cycles, the reported figure stabilises closer to the 41.04Wh rated capacity as the gauge IC builds an accurate charge map.

Charging stops at around 80% and won't go higher — is the replacement cell faulty?

Almost certainly not. The MateBook D BIOS includes a battery charge-limit setting that caps charging at 80% when conservation mode is active — this is firmware behaviour, not a cell fault. Open the Huawei PC Manager app, go to Battery Settings, and disable Battery Conservation Mode. Once disabled, charging resumes past 80% and reaches 100% normally.
