The percentage will read incorrectly until the coulomb counter learns the new cell's actual voltage profile. Run one full discharge to automatic shutdown, then charge uninterrupted to 100% with fast charging off. After that single cycle the reported percentage should track accurately within a few percent.

The phone won't power on at all after the replacement battery sat in a drawer for several months before installation.

If the cell voltage dropped below approximately 2.5V during storage, the BMS enters a lockout state and blocks current flow to protect the cell from an uncontrolled charge surge. Connect the phone to a wall charger — not a PC USB port — and leave it for 20 to 30 minutes without pressing the power button. The charge IC trickle-charges the cell back above the BMS re-initialisation threshold, after which the phone boots normally.
