What looks like a battery recovery delay is almost always the OS loading, not the pack struggling. If the terminal fails to complete the boot entirely, check that the battery voltage is above 6.5V before power is applied.

The replacement battery shows as fully charged but the Thor VM3 reports a low battery warning almost immediately — what is happening?

This points to a state-of-charge calibration mismatch between the new pack and the terminal's battery gauge. The VM3 reads cell data via the BMS, and a fresh pack sometimes needs one full discharge-to-cutoff and recharge cycle before the reported percentage tracks accurately.
